The Thirds carried their good form from last week's win into a local derby that always threatened to be a close affair, especially after Enniskillen's home victory earlier in the season.
Keith Hurst kicked Enniskillen into a three-point lead with a penalty, before Clogher Valley equalised with a penalty of their own.
Clogher Valley then took the lead with a fine unconverted try before Hurst again showed good kicking form to cut the lead with another penalty.
Enniskillen scored their first try when Mark Pickles showed great awareness to dive in at the corner following some great ball retention and multiple phases, not often seen from the Thirds this season. Hurst was unable to add the conversion, nor was he able to do so for what was effectively the game's winning try.
Brian Wilson, who has been in some great form this season, outpaced the defence from over 50 metres out to stretch the lead to 168.
Clogher Valley did have the final say, but it was too little too late, when they got a converted try right on the final whistle to reduce the win to just the one point.
Having finally got their season up and running in recent weeks, the thirds now have a break from league action when they face Belfast High School FP in the opening defence of the Forster Cup that they won at Ravenhill back in April.
